My wife is looking into opening an LLC for her 1099 work, since it gives an EIN that some sites require.

She wants to keep her personal expenses separate from business funds. Can she continue to deposit her check into my personal account and transfer a portion of that to the LLC Business account?

he cleaner way is to have her 1099 payments go directly into the LLC's bank account because things can get messy that way, business and personal money stay separate, which makes bookkeeping and taxes way easier but if she really has to deposit into your personal account first, just be sure to document everything carefully and transfer the exact business amount into the LLC account ASAP.
 
Agreeing with @Elliott.sam for best practice, it's ideal to deposit 1099 income directly into the LLC's business account. Mixing personal and business funds can blur the lines and complicate taxes or liability protection, even though it's just temporary. Does she already have the LLC bank account set up?
